Black people are not being killed in Japan, nor is racial violence very prevalent there as it is in, say, Russia. To the extent that Japanese have negative views of blacks - and everything I've read suggests that a great many do - they are mainly the result of the negative images they've seen from the American media and the messages they're receiving from some of the more right wing politicians.
Japan has a strong history of cultural/racial supremacist beliefs vis a vis other Asians (in particular the Chinese) and towards darker skinned people generally, including within their own society. And Japan still subscribes to a "blood" based concept of nationality, so that someone whose ancestors immigrated from Korea to Japan 100 years ago is still considered Korean. The lack of racial diversity is widely regarded as a strength in Japan, but it also means that their society hasn't had to confront the deeply held racist beliefs that have long been part of their culture.
Having said all this, I don't think you have any reason to be afraid to visit Japan. Every black person I know who has been has said they were treated kindly and with respect. There was some racism, but many whites experienced similar affronts - like being unable to catch a cab and being denied entry to certain establishments reserved for Japanese only.

You won't be killed but you should know that Japanese people are notorious racist. And especially against Black people. They may be a bit nicer to you if you are American, and especially if you are from NYC which they find exciting. But on the whole, they are a very closed and hostile culture to outsiders. They were, after all, the Asian Nazi's of WWII. Big on racial purity. And still are.
