Clearing your cookies will not hurt a thing. They will build back up when you surf sites again. I use a programed called CleanUp. It will clean your temp files and more.

Download CleanUp---http://www.stevengould.org/software/cleanup/

U delete them manually when you are closed out of all programs, because well I was about to answer your question, I deleted those files and lost everything and had to sign back in. So yeah advice, dont do what I just did :)

usually this indicates that the primary file that the temp file is linked to is still open. Try closing all your open files and windows first. If you still can't get rid of them, boot into safe mood and delete them.
