In general, matrix implies some sort of shape. Crystals, for example, are considered to be a matrix of molecules or atoms that form the shape of that crystal.

A whole branch of math, called matrix algebra, has evolved because a lot of physics, electricity, and other scientific problems can be best solved through matrix algebra. Matrix algebra has its own set of rules on how to multiply, add, subtract, and divide. In many cases, those rules seem to defy logic.
