well....it depends....sometimes u can decide it urself and sometimes someone else will have to decide it for u....suppose that u r doing something for the very first time....and others will see u do it...they will see that ur good at it...they may ask u that if u have done it before...u reply will certainly be no...they will say that wow u r a natural ...this way u will know that this comes naturally to u....
u can not lie to urself ....so if u r doing something and u think that u r good in it without any practise or experience...u can easily guess that this comes naturally to u....

I would say this is impossible to answer, in a general sense, as different things will come "naturally" to different people and then each individual will, in turn, have developed different ways of "knowing" (i.e assessing "truth").
It also depends on what situation you have in mind as you ask this question. For example, if your question relates to sex, I would argue that "doing what comes naturally" has been somewhat overly glorified in society and that such posturing actually tends to act as a smokescreen for "doing what's expected." By this, I mean that people are encouraged to adhere to a romantic vision of how sex has been portrayed in the movies and idealised through Conservative ideology: that of one man, one woman (in that order), kissing, "foreplay" and then everything just "naturally" falling into place (i.e they "make love" in the manner that can also make babies). This way of having sex is not a "natural" preference for everyone and this, IMO, makes it an unhelpful question in this particular context.
However, if you are simply concerned about how to live your life as authentically as you can, I can only advise you to trust your original instincts in each given situation. (IMO, thinking the matter through by applying logic, reason and/or analysis is a positive thing to do but not really natural, as it involves calculation. I'd also argue that you can't really *guarantee* that you're doing what comes naturally to you, however spontaneous you are, because everything you've learned and experienced in your life so far will inevitably inform even the most "instinctive" of your actions. However, I'd still say trusting your instincts can serve as a reasonable way of attempting to be as true to yourself as possible.)
