Technically a web site isn't going to be built entirely in Flash... the Flash file itself is simply referenced inside the structure of an HTML page. So in that regard, yes you can just modify any existing HTML.

If you are talking about using HTML within a Flash movie, yes you can use limited HTML inside dynamic text fields in the Flash file. It doesn't support sophisticated layout markup, but you can use all the basics... most of the important stuff from HTML 3.2 is supported.
