What is happening is called hammering effect. They make a device, some call it a water hammer arrester, you can install usaully at or near the water heater to stop this problem.

Before spending any money, turn off the water for the house and drain the house piping from several low spigots. Close the spigots and see if the clunking stops. What this may do is trap enough air in the pipes to minimize water hammer.
Your problem may be aggravated by improper restraint of pipes.. If you can get to them, see if they are well supported, especially where they can bang against building elements.

To expand on launrider. You may also be able to use an expansion tank. It works on the same kind of concept. Many places require these as part of code now days. just not for that reason. but it will do the same thing
