I have been battling this for MONTHS and tried everything out there. It never comes out, it just isn't as noticeable. Some pet stains are easier to "get out" than others. What I have works best is a product from www.drsfostersmith called Clean Away. It's an enzymatic cleaner.
I'd be interested in knowing more about the Gain solution the 1st answerer mentioned though.

Your best choice is to get a professional to come take a look at it. Pet stains is a severe damage to carpet and can actually destroy the carpet including bleaching the spots because of the acids in the urine. Your local Chem-Dry franchise has a product called Pet Urine Removal Treatment that works wonderful. The difference that a lot of cleaners don't do if get rid of the crystals itself. They mostly get rid of the bacteria. The P.U.R.T. will actually get rid of the crystals and therefore get rid of the bacteria in the carpet. The bacteria off gassing is what you are smelling in the urine. If you get rid of the bacteria then you will lessen the smell but bacteria regenerates and will come back again to feed on the urine crystals. Get rid of the crystals and the bacteria will die and not come back cause they have nothing to feed on. Call and you will be able to get a free estimate and be able to diagnose a lot more

If you've tried the usual stuff like Resolve and that doesn't work, I use a laundry stain remover called Zout. It's a liquid-gel cleaner that you just pour on to stains and rub. It's saved my carpet tons of times before! And of course, it works great on clothes too. You should be able to get it at most grocery stores where they sell laundry supplies or at superstores like Wal-Mart.

I always shampoo my carpets w/ Gain laundry detergent mixed w/ water and it takes all the stains out and it smells great!
