in terms of the admissions/application process? Does it make a difference if an applicant has a self-published book or not?

Graduate school admissions committees would certainly not be impressed by a self-published book. Only peer-reviewed publications would be to your advantage in admissions.

No. Peer reviewed journals are best. They want to know that someone has read and agreed with your findings. Self-publishing really won't help you get in.
