After 3.5 years here are a few things that I have found to be difficult. The cops target gaijin. I have been stopped by under cover plain clothes cops and asked to show my ID because I am a gaijin. They have stopped my wife also.
Work takes on a bunch of different rules, compared to back home. You start to miss the little freedoms. In my case we all have to go to lunch in the company cafeteria. You cannot go to lunch outside of the campus, you have to go during the specified time during the specified duration. Even though everything is IT and research, they still have the factory mentality, except when it comes to going home. Overtime and meetings after 7PM are outrageous. They purposely schedule meetings after 7PM.
Everything is crowded in Tokyo. You get used to it, but once in a while you just want to have your own space.

Foreigners in Japan are never totally accepted. Foreigners in Japan are about 2% of the population and are sometime discriminated against. It helps if you can speak at least some Japanese, but you don't need to be fluent.

Over populated and you need to learn Japanese. Of course these are my opinion I have never lived there. The people I have met on vacation that are from Japan have been very nice.

It's pretty darned expensive. The language can be difficult when considering all the subtleties from modern business conventions compared to traditional and/or urban customs.

i think japanese are polite but the main thing that will not take my fancy is the extremely high living expenses
