1) the distance is 588km. You can easily make it in less than 6 hours. The A-9 is not that busy when you're outside the two cities, so you can easily go 130km/hr. Six hours of driving doesn't leave much time in the day for stopping. You'd go near Nuremberg, if that interests you.
Near Munich are the Zugspitze (highest mountain in Germany and right on the border with Austria) and the Neuschwansee Castle. If you're going to either of them, pick up a car in Munich or ask them for public transportation.
2) Sixt and Europcar can both rent for you.
Rate will depend on what type of car you want and how many days. A reasonable expectation is that your car would use 7 liters per 100km, so about 40 liters each way at 1.10euro or so per liter.
3) NO. You might be better off to take a train if you want to see the countryside. It will be 105euro each way. Less if you're a student or have a railpass.
4) My recommendation is to fly one direction and take the train the other. That way you can see the countryside (and experience the German train system) without spending quite as much time.
The 19Euro price for airfare is probably without taxes - you should check those too - still a good price.

Distance is about 360 miles. Given an average speed of 80 miles per hour it would take 4:40 hours. The cost of a rental car plus gas depends on the car. Gas is currently at 4.90 Euro per gallon. The price of the flight is likely without taxes and fees. I would recomend taking the train. It runs in 6 hours from city center to city center and cost about 100 Euro. Addional you would see more of the country.

If you found a flight from Berlin to Munich for 38 Euros, take it. It'll cost you about 200 Euros to go from Berlin and back with the cost of the rental and gas being about $7.00 a gallon USD...not to mention, the time and effort involved.

Depending upon the traffic and speed, travelling via A9 Berlin to Munchen would take about 6 hours travel time to cover the 585km.
The car rental and gas price would depend upon the type of car and I do not think that it would be cheaper than the price you have for flying. try www.sixit.de for rental prices and depending upon the type of car your will probably spend 50 to 100 euro.
A nice drive would be to take the country roads rather than the Autobahn but that would require substainially more time. There is not much to see along the Autobahn.

Jezz it sounds like the plane would be your least expensive choice. Auto gas would be more than air fare probably and the train transfers in Hannover and it is a screwy transfer in Hannover, they really messed up that station...very non German engineering
