I have theory that it comes from the word 'Negroe', If you say it with a lazy southern accent it sounds a bit like 'N i g g e r'.
I think it is a missisipi accent, like in 'Huckleberry Fin'

The Spanish word ***** originates from the Latin word niger, meaning black. In English, ***** or neger became negar and finally ******, most likely under influence of French nègre (also derived from the Latin niger).

There is still a country in Africa called, Niger - pronounced with a soft "g," and with the accent on the second syllable. I think our society just mispronounced and therefore, changed it.
