It doesn't stand for anything, I saw that episode.

I had known that the 'Bea and Jay' explanation was given in the episode that Pierce was trying to find out what BJ stood for, but I had also been pretty sure that it had been proven false.

There was an episode where Hawk-eye became obsessed with figuring out the meaning of B.J.'s name. I believe there weren't that many casualties and he was looking for something to do. He searched confidential records and even tried to contact people that knew BJ and still no luck. Finally after he was completely exhausted, B.J. informed him that his mother's name was Bea and his father's name was Jay. So they named him B.J.

BJ's name comes from his parents': Bea and Jay Hunnicut

I think it stands for Big John. His name was John Hunnicut.
