If you believe that the defendant is Innocent but you still have to prosecute him that could be a conflict. Another one could be the politics of the legal system could get frustrating. Positive is that you can prosecute and convict criminals.

Wrongfully putting a person away and then knowing he/she wasn't 100% guilty.
Rightfully sending ones who should not be a part of society to prison.
