It is a bit of a tie.
Izumi Curtis/Motoko Kusanagi. They are some tough chicks. I think of the 2 Izumi is my favorite as she is a wee bit tougher. She transmuted her own organs and somehow still lived. While she does have deep contemplations, Ms. Kusanagi seems to let her thoughts and feelings override the jobs at hand. Izumi on the other hand, takes care of Business. Also Izumi has a bit more humility as far as she wears clothes more often.
I also love Winry and Pinako from Fullmetal. They are not delved into all that much but still are pretty cool.

Serena from Sailor Moon. I know the series are dated. But it's a classic and my first anime show to watch from 8 years of age. She was like a semi-role model. She was a normal bratty girl with a heart which reminds me of myself.

While my favourite bishoujo (pretty girl) and bijo (beautiful woman) are many and quite diverse in their features, many of them in general actually share many similiar hairstyle, clothes, personality, and age. It's like my favourite is only one girl or a few of them, but she or them have many different lives and like to constantly change her or their appearances.
