The eyes because they are already looking at the target. The hands becasue it is easier to point with the hands and fingers than any other body part. There have been a few (Black Canary, Screamiong Mimi, Fire Lad, Banshee among others) whos energy blasts DID come from the mouth (sonic screams and fire beath) and there have been a few others with similar traits. But the eyes and hands are just easier to aim.

As others have said, it certainly aids the aiming process to use eyes or hands, but what else would you have in mind. Using the mouth may end up limiting the character (In comics, banter is often expected during battle), Chamber, of Marvel's Generation X, was an extreme example. You wanted serious answers, so most are nicely avoiding the other end, but the Spleen, of Mystery Men, made that work.
From a deeper perspective, we create characters that use their powers through their eyes because, as windows to the soul, the eyes reveal our inner self. This suggests the powers being used represent the character impressing their will directly onto the world. The hands or fingers represent a more tactile approach to changing the world around us. From this viewpoint we would expect to see more emotional characters using their eyes and more deliberate, plotting types using their hands. Of course, if the writer/creator does not follow that line of thinking, then never mind.

I think the eyes and hands are the most used body part. Not like you're guna be kicking an energy thing from your foot, although it would be a change.

Well there are just certain body parts you don't want things like that fired out of. I won't name them but you can guess. Fingers and eyes are a common part of the body. They're cool. You can do a lot of different things with them, such as glow, pop out etc.

It lacks the drama. There are some who comic heroes who
use their chest to blast. But it would become comical if Doc Doom fired a missle out of his bum.
