Although Santorini and Mykonos are both very nice island, they are also very touristy, crowded, and can be overpriced. I personally would recommend the island of Andros. It has been a couple years since I've been there, but if I remember correctly it is a two hour ferry ride from Rafina. I would recommend staying in the town of Batsi - it has a very nice beach, couple of restaurants, and I think only one or two clubs. The people are extremely nice and the landscape is beautiful. There are places to rent scooters if you want to travel around the island, as there are many beaches, archaeological sites, waterfalls, etc. to be seen - all perfect locations to have a small wedding ceremony. Well darling, I know exactly what you want.
Greece has many great places to get married,not only the islands but if you are looking for spring or summer it is more suitable there. I agree with all those people who wrote above (Santorini is excellent) but those places are a little bit expensive to go and stay there. Those islands also are very crowded.
Few years ago I have been to Serifos island in West Cyclades and I really loved it. It is my favourite island,not so touristic , not so famous but it has very beautiful beaches and all the other common elements of the cycladic architecture.When you reach the island by boat , you can see a hill where the capital of the island is built and on the top of that hill , there is a white small church,the church of Agios Konstantinos (Saint Constantine).
The first time I have been to this island I saw a wedding happening there and I can say , by sure I have never seen such a wedding again.The white church , the blue of the sea and the sky , the view is excellent from there , we could see other islands that are really far. It was magnificent.
From that day,my dream was to get married in that church,in that island.
Well,I am getting married too,this year,in September but some other reasons can not let us married in Serifos , but I found a similar church close to Athens.
I don't know if you are christian or not and maybe you don't want to get married in a church. Even if that is correct, Serifos is a great island for what you are looking because it is very beautiful and cheap (because only Greeks know it well , there is not a touristic spot because the inhabitants want to keep it like that). It is also about 3 hours far by ferry from port of Piraeus in Athens.
Whatever you need , send me a mail and I will sent you informations and photographs for the island. I can understand how it feels when you try to organise a wedding.

Rhodes is perfect. The Medieval city, the archaeological places, the countryside, Lindos and the Acropolis, nice beaches, remote locations. Avoid end July-August it is crowded. Go to Monolithos Castle or the huge Afandou beach... It is ideal.
I live in the medieval city and it is perfect even in the winter...
Santorini is also nice. Choose among the two.
If you like more tranquillity, try Amorgos, with the beautiful sea...

I know exactly what you mean by the whole Greek experience. My husband and I had our honeymoon in Greece. Santorini is beautiful. We stayed in Oia. It is a stunning place. I'm pretty sure most of the hotels have wedding packages. All the best for your wedding!

as a greek, i suggest you doing a wedding in santorini or in another island of cyclades.if you are an orthodox christian you can easily find a small church to have a very romantic wedding near the sea!

Santorini is the most romantic place on earth. Google it and check out the views.
Save your money though because it won't be cheap.
P.S. In repsonse to other answers, I am not big on Rhodes...it is just moderately large city. I would recommend Patmos, though.
