The two Zelda games (Ocarina of Time and Majora's Mask) are undeniable masterpieces of game design.
While not as well designed, I also have a warm spot for the two 3D Castlevania games (Castlevania 64 and Legacy of Darkness).
And, of course, Mario 64. Come on, it's one of Miyamoto's best games ever, and was a defining point in game design.

Zelda: Ocarina of Time, game of the year in 1999, and is one of the best games of all time.

The Legend of Zelda Ocarina of Time.. and Majora's Mask.. you my friend have to buy it.. thats what made nintendo famouse.. and mario too :P
