This is a tough question to answer exactly because of difference in crime reporting, culture and population rates. Some states like Singapore and Saudi Arabia do in deed have very low crime rates overall but also punish people severely for violating cultural norms.
Also, small populations are obviously easier to control then larger, so its like comparing apples and oranges when you compare a country like the US to Qatar.
I saw the list of crime per population size and India is near the top, This has more to do with the fact India has a huge population. The large cities are very crime ridden but the huge overall population offsets this making it appear that they don't have much crime.
Finally, countries that appear to have very low crime statistics are often the ones with the most crime. This is often a reflection of the fact that these countries simply do not have a functioning criminal justice system. I noticed Venezuela ranks high in on the crime free list. This is simply not true. No one in their right mind would rather walk the streets of Caracas at night over New York. Venezuela has a corrupt justice system and its citizens do not bother to report crime.

The Vatican state, which is an independent nation, is often mentioned but this is very wrong. The Vatican has a ridiculously high crime rate compared to the population size and has probably the highest crime rate per capita.

To sum up, because of all the reasons given your question simply cannot be answered with any real accuracy.

According to Wikipedia, Japan's murder rate is surprisingly low (.50 compared to US 5.9).

This is so subjective-noticed on "Nationmaster" that Chile is #5 in crime. Their murder rate is very low and their biggest crime problem is petty theft(pickpockets). Also, some countries have low murder rates, but we know some of those countries don't call it murder when a guy kills his wife for flirting with another guy. (Saudi Arabia, Qatar)

I'd say it is North Korea.

Being free of crime isn't always as great as people make it out to be.
