Think of it in terms of the largest foot a computer could crush.
A tower case's footprint is how wide it is times how deep it is. It's height has no bearing on this. Some desktop cases can be operated with either of two sides facing down (effectively looking like a desktop or a narrow tower) - they have two footprints. Where you usually see the term used is with zero footprint computers. In these computers, the processor, disks, and other stuff that would normally be in the case is built into either the keyboard or the monitor. Thus there is zero case footprint.

'footprint' refers the space the PC takes up on the floor or desk.
The term came from the 'shadow' or indentation a heavy object
left behing on a run or carpet. For example, when you move a
heavy piece of furniture that has been on a carpet/rug for a long
time - do you see the marks in the rug/carpet?

OK I'll go for a joke. It's when the computer is so old and crap you decide it's not enough to bash it with your hands and decide to jump up and down on it and well you're probably gonna leave footprints.

It's how much dust it protects your desk from ie how much space it takes up or how big it is. If you put it on the floor it is how much of dint it leaves in the carpet if it's there for a long time. It can give away how much you dust your desk by how much dust is underneath.
