Well, there's not much info, so I'll assume you're running a Windows machine. If not, this will not be helpful, but it's a safe assumption. There are two places where programs exist for startup.
1) The "startup" folder. On older (pre-Windows 2000) it was in the systemroot folder (typically "C:\Windows" or "C:\WINNT"). On Windows 2000 and later, it's in the "Documents and Settings" folder, under the specific username or "All Users" - either place works for most applications. Example: "D:\Documents and Settings\LisaCrowley\Start Menu\Programs\Startup"
2) The good ole registry. Yes, you should be very carefull in here, but changing things in the startup area isn't so dangerous. You really can't ruin an app by removing it from the list of items to automatically start. Typical path is "HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Run". There is a "RunOnce" folder, but as the name implies, it only runs once (like after an installation where you must reboot and then do some additional configuration, the install program will put the post-reboot config program in the RunOnce folder, so you'll almost never need to do anything in here).
NOTE: Whereas in the Startup folder, you must remove the shortcut to the program for it to no longer start on startup, you can just change the name of the Data portion instead of deleting it in the Registry. Renaming the "Target" of a shortcut in the Startup folder to a bogus name will result in error msgs each time it tries to run it (whenever you logon) which can be annoying, though it is benign. Sooo, just rename the ".exe" to ".old" as an example (or whatever stirs your fancy). This works particularly well if you may want to go back and have it auto start on boot in the future, though most programs allow you to set up this within the app itself, so it's not as big of a deal these days.
Cheers!
Erin

I use the program "Chameleon Startup Manager" for it.
You can find it here:
http://www.neosoft-tools.com/windows-startup-manager.htm
It disables any startup programs and fully controls startup by selecting the programs to be launched, while customizing the startup settings (ie how often and when programs should be launched, etc).

Press your Start-->Run. Type in 'msconfig' without the single quotes. In the program that opens, select the 'Startup' tab.

There are various places, such as the registry and so on. The easiest and best way is to download Spybot Search & Destroy, go to advanced mode, tools, startup and it will display every program as well as a checkbox where you can enable and disable startup programs.
You can get spybot here (free): http://www.download.com/3120-20_4-0.html?tg=dl-20&qt=spybot%20search%20&%20destroy&tag=srch
