An autobiography is when a person writes about himself and his life. A biography is when another writes about this person and his life.

A theme (or thesis) of a piece of writing is the main idea. The theme of a Mark Twain book may be something like his influence on literature, etc.

In a word, yes. Biography is about the life of someone. What did they do? How did they grow up? Why are they remembered? What was it? What did they have to survive and endure, or what crisises did they have in order to achieve their dreams? The answers to these questions and more are what make a good biography great.

Usually there will be more to it than that. For example, I read an autobiography on one person where they focused on the fact that she was deaf. The theme was "overcoming obstacles." If it's about the first black mayor in a city, the theme would be "breaking racial barriers." Most people don't have stories written about them because they're JUST SO AWESOME, but if that were the case, the theme wouldn't be "John Smith," it would be "BEING AWESOME."

Yes, because the writer talks directly about the person as in the case of Mark Twain.

@D4: You're answering this from your Kindle? I'm so glad I chose that one. One more day! So it's 11:30 at night so forgive me if my answer is stupid. Well I went to a Harry Potter book reading the other day, and my brother has been constantly making fun of me for that. "Gosh, Chloe, why don't you just go to your Harry Potter convention?" "Oh, that's right, you couldn't do that because you were reading Harry Potter." Whatever. Needless to say, it was awesome. Or that I recently spent 200 dollars on a Kindle, when he spends his money fixing up his mountain bike because he's so cool. That's not even a clever insult, he just laughs at me. Can I think of some more tomorrow? I'm really tired. I think a lot of them would involve Twilight, though, just because it's so... mock-able. :D
