Gideon wanted to save the children, who would have been out in the elements; and the only way Frank would tell him where the children were was by walking away. I don't think Gideon could have overpowered the two people by himself (and maybe without a gun - we don't know about that) anyway.

He got to go look for the children as soon as possible, and the plan wasn't necessarily to let the guy go forever; but it turned out the footprints were gone when the FBI and others did go looking for him.

I'm really not sure, but maybe because they couldn't prove for certain that he did all those murders, but I was surprised too. On the other hand, maybe the writers just want to keep this as an ongoing case to keep everyone in suspense.

gideon had to make a split-second decision to let him go and save a busload of children or keep him and risk all the children dying, plus it will make for a good ongoing storyline,he can keep hunting for him.
