I suggest you read the end of the play again.

Prospero and Miranda were not murdered.

Prospero eventually went back to Milan to claim his title and Miranda ended up playing chess in a cave.

He did not kill them, he tried to kill them (put them to sea in a rotten boat) but failed. He attempted to do this because Prospero was the duke of Milan. Antonion was Prospero's brother, and usurped him and took over his dukedom.
