He has a special suit that can withstand the heat he gives off. If he wears normal clothes without his suit then the fire will burn them and he will be naked. If you see the Fantastic4 movie it will show it.

According to the movie: the suits were in the same space storm so they have the same qualities as the FF
According to the comic books: Reed developed a special material made of 'unstable molecules' that would work with the FFs powers (Reed's stretches, Sue's turns invisible, etc)
It may also be theorized that people with Johnny's powers are able to control the flame to a degree that it's actually a micro-inch above the surface of their clothing.

Yeah, when Marvel first came out with the FF, they realized they had a problem with their super costumes. (Rumor is they went to DC, to borrow some Kryptonian cloth, but DC told them to go whiz up a rope.)
Then Reed Richards invented unstable molecules. No, not the ones in the Molecule Man’s head! They act just like whatever they are placed next to, then return to their normal state when the stimulus is taken away.
Thus Reed’s clothes stretch, Sue’s clothes turn invisible (she REALLY objected to having to strip ever time she wanted to be totally unseen, in the early issues), Ben’s clothes… well, let’s just say his shorts are just as sturdy as the Hulk’s shorts, only blue. And Johnny’s clothes flame without burning away, just like he does. And when he flames off (or is that flames out…? I never did quite get that straight) his clothes stop burning, too.
Otherwise he’d have to wear an asbestos jockstrap!

In the Marvel Comics, the Human Torch and all of the Fantastic Four, in fact most of the Marvel heroes, where costumes made out of what is called "unstable molecules" an invention by Reed Richards which bends the materials to the users powers

Symbollic? mind's eye? Why is that so puzzling to image? There are patently no unicorns interior the international. No fiery serpents. those issues the two have symbollic which skill or an epic which skill. Yeshua is stated as returning to the earth in a Holy Flame with a sword proceeding out of his mouth. Are we to have confidence that Christ is a few variety of a Holy Bunsen Burner choking on a huge knife? it is symbollic language. And what do you think of is a bigger impediment to gaining admission to Heaven, calling somebody stupid, or calling God stupid?

He would be nude if he wore regular clothes because they would burn off. However, he wears a special suit so that this won't happen.
You can see this in the movie Fantastic Four. The Invisible Girl has something similar with her suit.

as the movie explains, the suits that each of them wore in space when they were hit with the radiation altered to accomodate thier specific abilities. Example, Mr. Fantastic's suit stretches to unimaginable dimensions

I believe that unless he is wearing the specially treated clothes/uniform that Reed made/makes for him his regular clothes will burn off.
