There was no Elizabeth the First of the United Kingdom, is the answer to your question.
The current Elizabeth can call herself whatever she likes, Fanny the Ninth, Lisa the Fourteenth, whatever. She decided on Elizabeth the Second. Get over it.
Charles, btw, will be George the Seventh. That's the name he's chosen.

Because her ancestor Queen Elizabeth I was queen of England only, without including Scotland and Northern Ireland (Wales was part of England in that times), but now she is the first Elizabeth to rule over all the commonwealth

Queen Elizabeth the 1st never ruled over Scotland, so technically speaking she (present Queen) is NOT Queen Elizabeth the 2nd in Scotland only in England.
Apparently when she was crowned, some kind Sottish people sent her an engraved something or other with 'to Queen Elizabeth I' on it - she sent it back saying 'i think one's engraver has made an error'!!!!

That would be because the English conveniently forget that their Elizabeth I was not Queen of Scotland. This Queen is technically known a Queen Elizabeth I, Queen of Scots. But in their arrogance, the powers that be ignore that.
Some of the earlier answers on this page are shocking in their ignorance!

I think it was the Privy Council who agreed to her decision to call herself Elizabeth the Second. I suspect the government was fearful of Scottish Nationalism and advised her accordingly, in order to put the Scots back in their place, in the same way that she casually carried a handbag over her arm when she met formally the Scottish representatives. In fact, there is no formal procedure for naming monarchs. Her father changed his name when he came to the throne. It was a calculated slight to the Scots, though.
This question seems set out simply enough. Why have so many of the respondents missed the point? Yes there was Good Queen Bess but she was NOT Elizabeth the First of Great Britain. Has watching Big Brother rotted your miniscule brains?
Case in point, Gurlygurl...the next answer. She has neither read the question nor my answer.

Because she is the second Queen Elizabeth. Elizabeth I was queen back in the 1500's. Elizabeth II's mother was also "Queen Elizabeth," but she was queen consort so she doesn't have a number after her name.

She is not the first Queen Elizabeth of The United Kingdom. Queen Elizabeth I was born to the full name of Elizabeth Tudor on Sunday September 7, 1533 around 3 p.m. Her parents were Henry VIII and Anne Boleyn. She was crowned on Thursday Janurary 15, 1559 at Westminster Abbey. She reigned for 44 years and 4 months and passed away on Thursday March 24,1603. She was buried at Westminster Abbey.

Because there was already a Queen Elizabeth of England/The British Empire. United Kingdom, or Great Britain, or just England, it's all the same monarchy.

She and many others are too ignorant of the difference between Britain, the UK and England, and she's not the first monarch to have the wrong numeral after her name. Several Edwards and two Williams have also had numerals that ignored the fact that the earlier ones were monarchs of England and not the UK. This shows a lack of sensitivity especially towards Scotland. I expect hearing about the Scottish Nationalists blowing up post boxes marked ER II after her coronation was the first time the brainless chinless parasite even knew about the importance of the numerals. Not being a royalist however, I would happily remove the numerals, the monarchy, and redistribute their enormous wealth.
