I'm looking for a x-files episode. All I can remember is Mulder was trapped or quarantined in a building with a bunch of people. They were trying to figure out who was the alien, or who was keeping them in the building, I believe. At the end they were all able to get out, but as Mulder was leaving he turned to see one of the people as the alien, which I believe was like the insect like creature in Folie a Deux.

That sounds like "Folie A Deux"....
He has also been trapped in a boxcar in "Anasazi", and in another office building in "Duane Barry"....could it be "Jose Chung"?
It could also be "Ice", when they were in the quarantined in the arctic research facility trying to figure out who had the worm. The only other thing I can think of is maybe one of the episodes where that shape shifter bounty hunter was playing tricks on people. If I think of it, I'll edit my answer.
