They shake their heads back and forth as a way of removing stuff from their ears for one thing. And I honestly believe they also do it because owners find it humorous at times. But really, all rabbits do it to some greater or lesser degree.

Check the ears. Could be excess wax build up, ear mites, ear infection, etc.
This is the sign that there is something wrong and needs not to be ignored!!

In my experience with rabbits, they only shake their heads if something is wrong: earmites or an infection. You should let the vet have a look.

I would check his ears to see if they are red or not. If they are go to the vet. If not it might be a joyful expression. Here is a great website.
