Unfortunately this is a problem I'm hearing on a daily basis now.
The number of people who have AVG, adaware and Spybot installed but then get confused as to why they have been infected is increasing by the day. In all seriousness, these programs (especially spybot and adaware) are no longer good enough to be your only protection against viruses, spyware and adware (as well as trojans, rootkits and other nasties). They used to be great programs a couple of years ago, but have now been overtaken by programs with next-generation approaches.

If you install a popup blocker, all you do is to put a band-aid on a festering problem. It's a little like fixing nausea by getting lockjaw.
Let's define our terms:
Pop-unders - what a visit to a valid web page produces, a new little browser under your current browser window. Not blocked by most blockers.
Pop-ups - a visit to a legit site -- even Microsoft.com -- might have a popup window. Certainly my web-based email systems that I deploy use popups for sending email.
Rogue popups -- you're minding your own business, but some browser window "pops up" for no reason. This is due to being INFECTED with a virus or spyware, or both. You need to clean your computer using spybot, adaware, and a good-quality antivirus. Be warned -- it takes me an average of 3 hours to clean a PC, and I've been doing this for 11 years.

Popup blockers, such as the Yahoo and Google toolbars, will only stop web based popups. They can help somewhat but will do nothing to stop popups on a computer that is badly infected with trojan downloaders that are contacting other computers to download and deliver the pop up ads.
Try a full cleaning and dis-infection routine, if you are getting excessive popups, or are getting popups even when you are offline.
This is the one I use (it will take some time).
1. Scan for virus and remove (free online scan) with BitDefender

And after your computer is fully cleaned of spyware I would suggest IE-SPYAD to prevent further problems, if you are using IE browser:
"IE-SPYAD adds a long list of sites and domains associated with known advertisers, marketers, and crapware pushers to the Restricted sites zone of Internet Explorer. Once you merge this list of sites and domains into the Registry, the web sites for these companies will not be able to use cookies, ActiveX controls, Java applets, or scripting to compromise your privacy or your PC while you surf the Net. Nor will they be able to use your browser to push unwanted pop-ups, cookies, or auto-installing programs on your PC."

And if your popups say "Messenger Service" at the top Title Bar. Read Here:
Older versions of Windows (pre XP-SP2) can get "Messenger Service" popups which are caused by Microsoft leaving the almost never used Messenger Service enabled by default. These type of popups will have the words "Messenger Service" up top in the title bar. This was corrected in Windows XP- Service Pack 2.
Understand that the Windows Messenger Service is completely different from, and not in any way related to, "MSN Messenger", "Windows Live Messenger" "yahoo Messenger", or any other well-known instant messaging system. Therefore, disabling the Windows Messenger service will have no effect upon your use of any other instant messaging applications. They will continue to work without trouble.

If you want to stop pop-up without chnaging your browser, you need to install extra software. I recommend Google Toolbar. This nifty BHO lets you access many features and has a built-in pop-up blocker that works like magic.

If you can fix up new browser go for Mozilla Firefox. Its open sources (free) and has lots of built-in features including a fine pop-up blocker.

Get a good pop-up blocker, they are worth it, try going to best buy or staples they have the best ones. If you want to try something out first go to download.com and search pop-ups and choose one such as panda. Although the problem might be in your pop-up blocker it might be disabled or you probably allowed websites that have a bunch of pop-ups and now are finding their way into your screen. Switch to firefox, it blocks out alot of those problems and will help a little

Get somehing better then all the free suff (use that as backup) try getting Kaspersky AV, and either Spy Sweeper or SpyDocotr. Then switch to Opera broswer or Firefox browser as those will have less pop-ups.
