She had about 40 fry the first time and this is her second time. She still has the black spot and she still has a round belly. She gave maybe half of them and she's still got more. Is it okay to put her back with the rest of the fish? Will the rest be born later?

If you put the mother fish in a breeding tank to have her babies, she will be under a lot of stress and the chance of miscarage is higher, she may have had a partial miscarriage. She will probably absorb the rest of the babies. put her back in the tank

Yes it's okay to put her back. Nothing will happen except maybe the extra fry she births with be eaten........guppy fry are a good source of food for most fish tho.
