Safety should not be a concern in any of those. The "bad" areas that have been getting publicity are not places tourists go.
Rather, think about what you want to be near. Those choices are spread out over a very wide geographic area--three counties.
Personally I recommend the Hyatt Regency at Union Station, specifically the historic section of the hotel. That's where I got married, and it's beautiful. The hotel is in the old train station, and the train area has been made into a small mall, so there is shopping and restaurants attached to the hotel.

(BTW, Westport would be my last choice--there's nothing of interest there but business parks, and it's convenient to nothing).

I live in St. Louis. I've lived in the city my whole life and have never been accosted. It's not a dangerous place, unless you're in some of the bad neighborhoods of East St. Louis or north city. But you wouldn't be there anyway. I personally agree that the Central West End would be a good place to stay, because there is plenty of charm and it's convienient to Forest Park, the Loop, and only about 10 minutes from downtown. There are lots of restuarants to choose from, historic buildings, and it's near a Metrolink station, should you wish to use it to take you to any of the sights in the city. St. Charles is a cute place to take a day trip, but there isn't much outside of the downtown area other than a bunch of suburbs. And Westport is only good if you wanna hit a bunch of bars.

There are some nice bed & breakfasts down on Main Street in St. Charles. From the historic district to the casino, and everything in between.
You'd be about a mile-and-a half from I-70 which would take you to all the stuff in downtown STL.
Westport has some neat restaurants, kinda pricey, and the Funny Bone comedy club. Their hotels are more geared toward weekday businessmen, and not reduced much on the weekend. If the B&Bs in St. Charles are too pricey for your budget, all the major hotels are there, too.
You are about as safe as you can get in St. Charles, only two areas you need to be concerned with, and that would probably be only if you decided to walk through them at 3 a.m.
St. Charles had 1 murder last year, in December, and it was over a dope deal, so it's not like you'd get popped on main street...it's a nice town, I've lived here all my life.

Westport is definately the safest. There are about 10 bars within walking distance, but it's not as popular as other spots in St. Louis.
Downtown St. Louis gets quiet on the weekends, but you're close to Soulard and the Landing (both hotspots). Dowtown is also relatively safe and there are many more hotels to stay in.
St. Charles... nothing to do, nothing to see, far from everywhere. Pass on St. Chuck.

My suggestion would be to stay in Westport (because it's in the middle) but make sure to visit all three cities. Each has it's own special sights. There are things in downtown St. Louis such as the arch, city museum, etc. that are fun to visit. Westport has numerous places like various bars & restaurants. (A bf took me down there for valentine's day one year...I had fun). St. Charles along the riverfront is very nice. There many quaint little shops & some restaurants along historic Main Street & 2nd Street. I've been to all 3 places but live closer to St. Charles. I love going down there.....especially in August for the huge Festival of the Little Hills! Enjoy your stay!! :-D

You can have to drive just a little from that area to look some thing of interest for a vacationer. Some of the neighborhoods near the airport are not so nice, but you should not have any issues in your lodge. You've gotten approx. A 10-15 minute force to downtown (Busch, the Arch, and so forth) from there on I-70.

I can recommend the Chase Park Plaza http://www.chaseparkplaza.com in the Central West End. Overlooking Forest Park http://stlouis.missouri.org/citygov/parks/forestpark and just minutes from Clayton, University City and downtown it can't get much better. And about safety - it's more about using common sense and I think that counts for any City/location.
I came here from Germany, lived in different parts of this city with my latest address being a downtown loft and watching the development over the past years I think St. Louis has quiet a bit to offer.
Enjoy your stay and happy anniversary - any questions you can contact me at http://www.boulevardstl.com

I second EQ, all three areas have equal amounts of threat. Its not like there is big brick wall that keeps the "bad guys" to one area. Just live in the fact that there are a couple million people in the the move freely. Now, where you want to stay is relative to what you want to see. If you want to do the touristy stuff then stay downtown. I would almost recommend staying at the Casino Queen hotel (book a riverside room). It may "set the mood" a little more.

I'd say St. Charles is safer than downtown St. Louis to be sure and it's also a pretty and historic city. Do get to downdown St. Louis during the day one day though to look around the sites and have lunch there...
