Well, the easiest is to go on a guided tour where your itinerary is planned out and you are guided every step of the way. Some tour groups are better than others, but you can usually find one that will hit the highlights of the major tourist sites in Tokyo and Kyoto, as well as taking you to one or two of the outlaying areas. That's a decent option if you are not an expecially adventurous travaler and don't want to do your own research, book your own accomidations, etc.

I personally don't think that's the best way to go. Tours generally don't allow too much time to explore on your own and when you're trapped on an interary, you don't often get to linger at things that you find particularly interesting. To me, the best way to go is to buy a really good guide book (like Frommers or Lonely Earth), do some real research and plan out your own trip. You might get lost a little bit (I figure that I got lost at least once in every city that I visited), but I got to see the things that were important to me, stayed at some lovely traditional inns, and see things at a calmer, more leasurely pace.

It all depends on your comfort level as a traveler as to which is the better option for you.

just from personal experience I have found that taking an airplane is much faster than swimming, but that all depends on where you live, the temperature of the water and if you have just eaten.
I hear that the government is secretly working on a teleporter, like on Star Trek. I am so excited, it will be the best and easiest way to visit Japan for sure.

I've found that knowing the language and having a plane ticket is a good first step to visiting Japan (and any foreign country).
