It's in season 2 when they think Peyton's dad is shipwrecked in a really bad storm and she has to go identify a body. I'm not sure what number or the name of the episode was.

well in season 1...in the episode "Crash Course in Polite Conversations" Peyton and Lucas stay at a hotel while Peyton looks for her father and I think they almost have sex in that episode...
