I believe it would have to be the moments when Ed and Al have visited the Rockbell house. Once when they went back to give Ed a new arm. And the moment when Ed & Al were on the run from the military and hid there and later it was all resolved out and Ed's father makes his entrance. If you want to see the manga online then go here.

I can tell u wat episode they are together for most time but i don't know about the manga.
The episode where the two brothers and winry go to rushvalley(automail town) is where she gets to spend most time with Ed.
