I believe that water soluble enzymes are contained in supernate II because these are one of the smallest of the compounds in the cell. In differential centrifugation, the densest organelles are gathered first as Pellet I. However, because of having only Pellets I and II, these water soluble enzymes couldn't be isolated therefore remaining with the final supernate, which is Supernate II.

It depends on your experimental conditions if your sample is in water then the water soluble enzymes will be in one of the supernatents. If it is in a hydrophobic solvent then your water soluble enzymes will be in one of the pellets as they will have come out of solution.

Why do you have two pellets and supernatents? Do you have two different immiscible solvents or something? If you give us more details we'll be able to help you more. Basically the water soluble enzymes will be soluble in any hydrophillic solvent and so would be found in that supernatent. However in hydrophobic conditions the enzymes would not be soluble and so would be in pellet form.
