I think people say that in the event that someone does not catch the pun. "No pun intended" indirectly yet concisely lets the audience no that a pun was just uttured, and in case they missed it they can think back and catch it.

The people I know say 'no pun intended' when they did not intend to say a pun.

I usually say it after I realize it sounded like I made a pun but didn't mean too.
