Why do you have to "put your two cents in"... but it's only a "penny for your thoughts"? Where's that extra penny going to?

Putting your two cents worth in was "coined" if you will in the game of poker.

New players were required to pay two pennies to enter the game.

It later became known as offering a new opinion - joining the game.

because the word "your" is deceptive. In the first expression it means someone else's words, that was interpreted through you and thus is actually 2 thoughts. So 1 thought = 1 penny
