If you read it accurately it only freed those slaves in territory NOT held by the Union. It was an unenforceable decree and more of a threat than anything. After Union troops occupied New Orleans slavery was still going on and didn't cease until the end of the war.

Lincoln was willing to compromise on the slavery issue to preserve the union but failed to do so before escalation. There were free blacks living in the South who fought for the South in the war. Slavery as an institution was on its way out before the war started due to the industrial revolution.
