It was to contact his informant, X, NOT Deep Throat. This was in the second season, and deep throat was dead by then. This X told his informant that he needed to talk to him, or needed information. In the episode End Game, Scully is Mulder's apartment, she finds out that he's gone and see's an X taped to the window with a light pointed at it, she then turns on the light, falls asleep and in the morning, she wakes to a knock on the door. The guy at the door is X. If you've ever seen that episode, that is a classic example of the taped X being used to contact the informant.

The X on the window was used to contact the character X, the informant played by Steven Williams.

I don't think Mulder had a way of contacting Deep Throat. Deep Throat left clues for Mulder to let him know that he had information for him, and that he wanted to meet somewhere.

To set up a conference with someone from the consortium.The signal was the "X" that Mulder needed to talk to him.The insider , who was tracking Mulder's every move, would mysteriously appear out of the shadows when he felt it would be safe.

I'm not sure what episode you're talking about, so I can't say for certain. I do know that taping crosses on a window can be substitute when you don't have any real crosses around to keep away evil spirits.
A more mundane reason would be to prevent the glass from shattering everywhere and hurting people during a big storm or something.

It was like his version of the bat-signal, the X was for the X-Files. But also it is what they used to tell you to do when a storm was about to hit so in case your windows broke the glass would not fly everywhere.
