The main capitals should be fine. Kuala Lumpur is usually quiet during CNY. It depends on what you'd like to do on your holidays. Vegging out in a hotel room means it doesn't matter if it rains, but if you want to go sight seeing/ shopping, the main cities would be a good choice.
