Summer is rainy season (June and July). August is hot and typhoons can potentially hit through October. December-February can be cold.

I would say first and foremost - New's Year. The week surrounding that time is not a good time to visit Japan at all because hotels will be filled, places and trains will be crowded, prices will be high, and many sites will be closed.

June (sometimes mid-June to mid-July) is the rainy season. Also a good time to avoid. Not much going on anyway in terms of festivals whereas july and august despite heat and humidity is a good time because there are more activities going on like festivals big and local.

June through early September-too hot and muggy. The temperature in Tokyo can be two degrees higher than in the surrounding countryside due to the heat sink effect.
