Michael said to Kay in GF Part 1 that the Corleone family business would be legit in a certain number of years. Obviously that time had passed and Kay was upset that Michael was still a mob boss and figured he would never go legit. That is why she had the abortion. Because it was a boy and the boy would end up inheriting the family business from Michael just as Michael had from his father Vito. Remember her words, "This must all END!" Then he gave her a quick left hook to the jaw.
Michael had Fredo killed b/c Fredo was the one who set Michael up to be murdered in his house on Lake Tahoe in the beginning of the film. Michael figures it out and says to Fredo (in Cuba), "I know it was you Fredo. You broke my heart...you broke my heart!"
I know this doesn't explain everything, but I hope it helps. Its one of those movies you may need to watch more times to understand more of the movie....I had to as well.

Okay
Michael was never supposed to be part of the family business. He was supposed to be a lawyer or something else. Sonny was supposed to take over as Godfather when their father died, but, Sonny has gunned down at a toll booth. That forced The father to make a decision as to who should replace him and he chose Michael.
In time the other families saw Michael as a person they could kill and become the Godfather in his absence. When they attacked he went into hiding like he did back when his father was alive, after he killed that police oficer. It was during this time in hiding that he hthought about the stories his father told him about how he came to power. When his father came to power it was by killing the man in power. His father did that by drawing the other man into his confidence and then when he was not looking shooting him. After his father became powerful , he went back home and killed the boss that chased his family out of Sicily, proving once and for all that Machiavelli was right in his belief that you must kill an entire man's family unless you want an ancestor to show up one day and kill you in return.
In Cuba, they to push Michael around but he is on to them. He figures out who his enemies are and who it is that let them into his house to attack his family. It was Fredo, his brother.
Later in Vegas, Michael gets even for the attack on his family and in a night of a thousand knives kills all his enemies. It is at that point that he tells brother that he will not die as long as his mother is alive.
As you mentioned Kay tells Michael subsequent to this that she wants out of the marriage and she wants to take the children with her. Michael refuses to let that happen. She knows that she must shock him into letting her go so she tells him about an abortion she had. Michael being Catholic can not forgive this transgression so he kicks her out.
Later when the mother dies, Kay is snuck in by Connie to see the kids but Michael catches her and kicks her out.
Next Fredo wants to go fishing with Michael's son but Michael tells the boy he can't go. This is when Michael has Fredo killed. Connie watches over Michael, who by the way killed her husband as well for beating her and setting up Sonny.
The reason why michael looks sad is first of all he just killed his brother making sure that he is going to hell, and he is all alone in this situation. Plus, he is a diabetic and the emotional strain is more than he can bear.
In Godfather 3, he will sum this experience all up when he tells his nephew, "When they come at you; they will come at the one's you love." just like when his father turned the reigns over to Michael and he said to Michael "Keep your friends close and your enemies closer." Basically, being Godfather means giving up any chance of a normal life. He explains this to his successor when he tells the young man that he must give up his attachment to Michael's daughter. Remember, Michael's first wife was blown up in front of his face. He did not want his daughter to suffer the same fate.
That pretty much explains it all. If not, you need to watch all of Godfather 1, 2, and 3 to pick it all up. Also look up the word vendetta if you like.
