I recently bought a set of Logitech z5500, and they randomly pop for some reason.
I have a MSI K9N SLI Platinum AM2 mobo and I'm using the onboard audio, so could that be the problem?

inoa05, I already spent almost $200. It's a pretty hefty price (for a 17 year old). You think I'd be able to put down another $200 for a CARD?

Yes the popping is most probably occuring because of your onboard sound.
I've used onboard sound before and there is always some kind of popping or hissing or stutter that occurs.
I know you said you don't havemuch $$$ , so try going for this: Creative Sound Blaster Audigy 4 SE , it decodes Dolby Digital EX & DTS-ES

The older Audigy 2 ZS is also amazing that's what I have , but since it's older you may have to go on e-bay to find one.
IT CANNOT BE YOUR SPEAKERS, THOSE PUPPIES PUT OUT 505 watts rms, I WANT THEM SOOOO BAD.

Well... it could be the problem, but I very much doubt it. Very easy to find out. leave the speakers on and unplug the wires from the computer. Make a difference? If no then it definately not the onboard sound. My money says the answer will be no, as if you're getting feedback from your motherboard you got bigger issues than popping in your speakers.
Chances are it's not the onboard sound. I do agree that you'd be better off with an X-Fi... Seriously, get one. But those who are saying that's causing the popping don't understand speakers, magnetics, and what causes popping in anything.
Anyways... this is a known issue with these speakers.

There's two and only two possible reasons: speaker system, audio system. Speakers: again two possible reasons. If it's one speaker only popping, look at the wire/connection to that speaker. If it's all, it could be the speaker power supply. But most likely is the onboard audio and the connection to it. Wiggle the wire(s) to the audio. Speakers pop? No, then it's the audio system itself. I agree with the above. Those speakers deserve a SB x/fi. Oh: how'd you manage to spend so little on the z5500s?

Why have such expensive \ nice speakers with onboard audio?
Its pointless, or maybe even stupid. Get yourself a sound blaster or similar.
