I've seen all the episodes and I'm going to help you.
For starters, episode 1 probably confused you the most, but it was only a future glimpse or better yet, the climax of the whole story between two former friends. This episode, in my opinion, was to gain interest and make the viewer ask, "What the heck is going on?"
The "real story" starts at episode 2 where it introduces the 2 main characters, Brandon Heat and Harry McDowell. Now, when you hear these names, you probably were thinking, aren't they suppose to be enemies? This is where you have to start focusing on the story and put together facts from which you remember in episode one. For example, the whereabouts of Dr.Tokioka(however you spell it) and Mika.
Now, on towards the main story from episode 2. The story concentrates on the the lives of Brandon Heat and his best friend Harry McDowell. As you remember, the members of their gang were killed by another rival gang. In the graveyard area, Brandon and Harry would have been killed if it weren't for Randy interfering. At that time, this is when Harry takes interest in joining Millennium. Brandon soon follows for two reasons; 1) To see Maria and 2)To be with his best friend Harry.
From the moment the two join the organization, you can see the influences in both Brandon and Harry's lives. Big Daddy is a father figure to Brandon and teaches him to care for the lives and to never betray the ones he cares about. On the other hand, Harry is mostly learning how to rise up in the company when he realizes how the potential of money and opportunity in the family's circle (the people closest to Big Daddy). Harry begins to form relationships with those who he knows will be a big aid to him so he can be the new leader of Millinuem.
Moving on, to when Lee supposedly betrayed Millineum for Lightning, the reason Harry didn't kill him is because he needed him. Harry didn't care about the "code of honor", he only cared about the people who could help him to the top. That's why he ratted people out who were on to his plan, for example Randy. Randy was killed because he was a possible threat, that's the sole purpose, not because he betrayed. This is the period, when Harry is funding research for the orgmen and Dr.Tokioka is brought to Millinuem, unknown to Big Daddy.
Moving on again, Brandon is killed because Harry seems him as a threat, as well as him pointing the gun at him. Harry killed Brandon because he was afraid of getting killed. Think about, has Harry ever been shot up to that point. No, he's always been behind the scenes.
Now, after Brandon is revived, this is where episode 1 comes back. Mika is the daughter of Big Daddy and Maria. If you remember in a previous episode when Brandon tells Maria he's a hitman when he gave Maria the red dress, Brandon felt that Big Daddy deserved happiness in his life. He felt that Big Daddy could take better care of Maria then he could have. That's why Maria and Big Daddy are together.
Now, Brandon fights his former allies, who are now Superiors(men who are able to control orgmen state or simply a verison 2).
Finally, Brandon and Harry have their confrontation and Harry explains his motives. He did it so he could be free. Remember this line: "I want to be free, to take what I want and give what I want." During their talk, they are interrupted by ex members of Millineum and SWAT trying to kill them since they are both considered dangerous. Now, the reason Brandon hasn't killed Harry for all the crimes he commited, is because he can't. He even says he can't bring himself to kill his best friend no matter what choices he has made.
Harry cries, they talk they both kill each other so they can be in peace at last. THE END.

I already saw it. Vince and Trump were laughing about the match last night. And yes they were both there in person.
