Final Fantasy VI, Super Nintendo. Runners up are Zelda: A Link to the Past, Super Metroid, Super Mario Bros., and Castlevania IV all for Super Nintendo.
(and no, FFVI is not made BY nintendo but they are the ONLY system that had the rights to it at the time it came out, so i still consider it a nintendo classic, i didn't know how literal to take the question)

Out of all the Nintendo systems. The best game is still Super Mario Brothers 3 for Nintendo....no wait better yet, Mario All-Star for Super Nintendo. Now THAT was a great game.
