At what point when they found the raft gone? If it was when they were stuck on the stranded steamboat Walter Scott, it was because they were stranded on a sinking ship with murderers. Was there another episode you were thinking of? As for why they believed they missed Cairo, it has to do with them passing it in the fog and then asking someone later for directions who let them know they had passed it. After they missed Cairo, it was their original plan to canoe upriver until their canoe disappears. Then they sail South with the eventual plan to take a steamboat upriver.
