Yes they can. In fact some iPods were shipped directly from Apple with a windows virus on the hard-drive. You can use anti-virus software to scan your iPod just like any other hard-drive.
Also, be careful if you have enabled your iPod to move non-music/video files around, as they could be infected.

As for a virus that hurts the iPod itself, I have not heard of anything, but it is not out of the realm of possibility.

The last generations like the mini and the white ones don´t but the ones that carry photos or videos like the ipod video or the nano yes because video or photo files may contain viruses that are carried from your computer to your iPod I believe that in the month of October of last year some iPod videos carried viruses that were " fabric defects ", they were a few and you couldn´t even listen to a song or watch a video
