You cant really, cos the smell goes through to the middle where it is impossible to get at.
The best thing you can do is to take the matress off the bed and lean it against the wall outside so it can air dry right through, if you can put it in the sun that will help get rid of the smell.
The smell will fade away, but if you have any fabric deodorisers they may freshen it up.

There is a product used for pet stains and odors call urine b-gone or something like that. Check with your local pet smart. It has these natural enzymes and alcohol I think follow directions and that should do the trick.
It does work to get the urine smell out of fabric, and pee is pee, but you are not likely to be able to get it to soak all the way through from one side.
Another option is baking soda liberally sprinkled on the spot, it soaks up a lot of the moisture then vacuum it up. I'd still go with the enzyme stuff also.

try the pet store for natural oder removers, next time if you can right away first soak up as much as you can then take warm soapy water with some vinegar or lemon juice in it soak that spot on the mattress with the solution, again soak up as much as possible then keep towels on the spot change towels as they become wet. Then when you get a chance leave the mattress outside in the hot sun for a day or so. Even better yet buy a plastic mattress pad for the bed until your toddler is fully night trained.

Go and rent a rug doctor get the hose attachments get the one for pet stains. Clean it then spray one bottle febreeze on both sides of the mattress Air dry. Once dry go to the store and get plastic bed pads they can be put on the mattress under the sheet I used tape. That way if it happens again all you need to do is clean the sheet not the whole mattress! We also used rubber pants wal-mart & baby's r us has them.

1. Soak it up as much as you can.
2. Spray with Lysol.
3. Take the mattress outside to dry in the sun.
4. Go to Wal-Mart to buy plastic mattress cover.

I dont know if your a member of Sams club or not, but Sams sells this product called Odoban, its wonderful for bad smells it even removes cigarette odors , germs, even removes mold and all types of problems.

Well I take a cleaner and clean mine and let it dry, then I take a can of spray disinfectant and spray it really good and let that dry. hope this helps
