It was such a bad way of writing off such a great character. Something happened there, does anyone know the real story?

She and Hiro were set to take a trip to Japan but she refused to go and Hiro trying to show her that he was not just making this stuff up wound up traveling to the future without her.
The point you were supposed to glean from all this is that she had a brain tumor. Presuming Sylar took part of her brain for his powers that day then he has a terminal brain tumor as well.
It should be killing him any day now.

Yes, I really liked her, too. When Hiro went back in time to prevent her murder, he succeeded, but she still died, because she had a brain tumor.
