How long should it take for a confirmation email to come from Papa Johns at the most?

That sounds like too long. I usually get mine within 5. Call the store and see if it went through.

5 to 10 minutes. Call the store. If they don't have it,give them your order just in case it doesn't go through. They can always cancel your web order if needed. That way you still get your food in a decent time
