They still sell them. Usually for a slight discount if they still exist on the lot. Which is why automakers typically start the transition to the next model year in August.
Most cars only sit on lots for a few weeks max. Some cars can't even sit on a dealer lot for more than a few days, so there's probably very few 2006 cars left on dealer lots.
Recent articles show that if you're looking for a deal, Chrysler has had the biggest build up of vehicles sitting at the factory (I think I read it was like 90 days) GM and Ford had vehicles for 60-80 days and Honda and Toyota typically have vehicles sitting at the plant for 30-45 days.
Starting the new model year in August, clearly allows the manufacturer to clear out last years models by this time of the year.

Most manufacturers will have an end of the model year clearance event. They drive sales by offering big rebates and low interest rates. This helps the dealers get last years models of the lot to make room for the new model year. That's why the end of the model year has traditionally been one of the best times to get a new vehicle. Also keep in mind that the model year is about one year ahead of the calender year. 2008 models will begin to start showing up this year as early as spring.

They are sold through dealerships. That is why in 2006, the dealerships had model year clearances. Basically, cars are discounted until sold.

Even if they haven't been sold, they've already been shipped to dealer lots and are waiting there to be discounted.
Sometimes they are redesignated customer rentals or courtesy cars and such. Occasionally they are sold as a fleet to fleet buyers who needs a few vehicles at a time.

Actually, there aren't that many. And those that are, they just lower the sticker price and have a sale. No dealer would be caught with too many old model cars. And the pipeline isn't all that long.
